I mentioned Dark Side of the Moon before, but the Great Gig in the Sky always gives me intense goosebumps. I always have to listen to it lying down and just kind of get wrapped up in the whole thing.
also the acoustic form of Don't Lose Touch because the guy who fronts Against Me! has an awesome voice
"Beginning in an Ending" gets me every time.
I think the unreleased demo of Bowie's "Quicksand" has some pretty spine-tingling moments, especailly when everything goes silent for "and I aaaaaain't got the power.. anymore."

Three from the Decemberists:
The final chorus in "Eli the Barrow Boy."
The duet in "Yankee Bayonet."
Several segments of "The Tain," but mostly the call-and-answer that begins with "Darling dear." The lyrics are pretty awesome, but it's the silence and drumbeats interspaced with the discordant organ music that really gets to me.
Hon. mention: The "I am a writer" section of "Engine Driver," pretty much the entirety of "When the War Came," and the first time I really listened to what the lyrics of "On the Bus Mall" were saying.
Lately I've been devoting a great deal of time to the Sweeney Todd soundtrack. It's got some good moments, but "There's a hole in the world like a great black pit and it's filled with people who are filled with shit and the vermin of the world inhabit it" is the only bit I've actually been tempted to make into a ringtone.
