There may be further information in things like the strategy guide and manual; even further in the game - it's simply been too long since I've made any measurable progress in the game for me to be sure.
1996 Broken Sword: The Shadow of the Templars
1997 Broken Sword II: The Smoking Mirror
These were the years of original issue, and they were contemporary games for their time. There were special editions of the first game, but as they didn't alter anything significant we can leave them as being in their original time of release.
I was playing Rally Cross earlier and there is a billboard on the side of one of the tracks that says "WOrld Championship 1997", so I'm assuming it took place in '97
Sega Rally (the original one) is the 1995 Championship.
The Last Dynasty appears to take place in 1995, going by the police report detailing the Missing Persons Report filed on the protagonists.
Renegade: Battle for Jacob's Star appears to take place in the latter part of the 6800s. The most recent hard dates in the manual mention 6681 followed by '150 years later', putting it 6831. I'm going to ask if the game contains any further information; I don't have it anymore.
Aces Over Europe and Aces of the Pacific both take place during World War 2.
Strike Commander takes place in 2011, as the wiki link suggests; similarly, the lore manual "Sudden Death" claims to have been published in July, 2011.
Delta V takes place in 2306, as evidenced by the manual's "Game Objectives" page saying just that.
The Ultima Timeline uses AD/BC dates, but it's hard to determine if they are our Earth's BC/AD. Certainly the manual for the second game suggests this.
All I can find on Privateer is 'takes place during The Kilrathi War'.
I cannot find my Starsiege Lore Manual, which makes me very mad, as that had some excellent information. Downloading the Tribes manual now to see if that has the data I need.
The Tribes manual ends its history with the year 3940. Also claims that Starsiege ends in (ca) 2832; this, coupled with the Starsiege manual, shows that Starsiege takes place between 2828 and 2832.
Assassin's Creed: Brotherhood also takes place in 2012, with the Animus sessions taking place from 1499 - 1507 (and a sprinkling of missions starting in 1476).

I do not see Shin Megami Tensei: Devil Survivor listed. Wiki believes it is set in the "modern day". Cellphones, general tech supports this. It was released in 2009.
Any reason the other Age of Empire games aren't listed?
In a similar vein, I'm looking for a timeline on Rise of Nations; the manual(s) just mention 'ancient village -> world spanning empire', so ... yeah. wikia seems to suggest "ancient age" is comparable to 10,000 BC, and "information age" is 'modern era', so perhaps 10,000 -> 2003 ?
Is that BattleZone entry for the original game? The remake's manual suggests it takes place in 1969.
Thanks for the Devil Survivor, Rise of Nations, and BattleZone info. I've never been able to find definite timelines for the Age of Empire games, so until someone presents me with something convincing they stay off. I will update those three titles though.

Do you include games that span large amounts of time? The games in the Civilization series go roughly from 5000 BC to 2050 AD, while Alpha Centauri--the gameplay, at least--goes from 2100 AD to no later than 2600 AD.

Both series are already listed.
Although, Alpha Centauri is missing those dates. Source?

Well, obviously, the gameplay says so for the start date of 2100. IIRC, the Unity itself doesn't actually launch until 2060, and they average about 10% of the speed of light on the journey. And the game lasts no longer than 400 turns (each turn is a year--so I'm wrong, it would be 2500, not 2600)--and it's only 300 for Librarian, Thinker, and Transcend difficulties. That's in the manual.

Yeah, the [sic] means that's the in-game PDA says exactly "0.04 percent".
Game is very much trying to be hard sci-fi, with the exception of FTL as one of the victory conditions.
If you'd like, I can copy out the exact PDA entries.
edit: Screenshots seem easier:

Trying to think of more games not on The List, but I had a rough weekend [read: Tuesday and Wednesday] and am fairly drained at the moment.
A big thanks to Gorblax for the inspiration!

Roadwar Europa takes place a couple of months after you beat the first one.
Assuming the game takes place at the same time as the movie, Avatar is 2154.

Aces Over Europe and Aces of the Pacific both take place during World War 2.
Cyberia takes place in 2027; its sequel: Cyberia 2: Resurrection takes place in 2030 ("three years later")

And if anyone here hasn't picked this game up yet, then give it a go as it is bags of fun. GTA + Assassin's Creed in WWII Paris? Hells yes!

Both games extend for some time after they begin though.
