I did the Minutemen route on my first character, and the Railroad on two, three and four.
I spent quite a bit of time with the brotherhood on character three or four, and character 5, my alternate Saitaima, went all the way with the Institute undercover thing for the Railroad, and I saw a lot of it.
The Brotherhood are a bunch of crazy genocidal fanatics, and the Institute are a bunch of mad scientists with almost no redeeming characteristics.
Yes, the Institute is a small scale sterile set up, that would not ever work on the actual Commonwealth, but I feel like there were things that could have been salvaged.
The kidnapping and replacing with robots deal was such a weird dumb pointlessly evil thing, I was honestly expecting a chance to find all the abductees being held inside the Institute and if you tried to break them out they'd flip out and go "Are you fuckin crazy?! There is air conditioning in this motherfucker! When I drink water here I don't get screaming assworms!"
Yeah, and a few of them made sense, but the vast majority of them made absolutely no sense at all.
I guess they were theoretically secretive because they didn't have the resources to supply the Commonwealth and were afraid of everyone raiding them, but the whole thing with their idea to either abandon the surface world entirely or kill everyone and replace them with brainwashed androids is crazy.
There is very little nuance to the plot of Fallout 4.
I guess there wasn't a lot of nuance in Fallout 3 either.
I made the... decision, to buy this game on the PS4, then the PC, and.. look there was a sale for the Xbox One version of the game and they have mods support so....
So not only do i have to fight my indecision i get when playing these types of games (I still haven't Elder scrolls IIIIV V or Fallout New Vegas) but now i dont know which play through to beat the game on.

You mentioned Elder Scrolls, so my brain was thinking along those lines when you mentioned doing a Brotherhood run. And I briefly wondered where you found the assassin guild in Fallout.

Turns out Fallout is the prequel of Elder Scrolls, after the planet has purged the radiation and the impact sites are soft spots to Oblivion that in turn releases other worldly magic to the earth that change it into the world we recognize as Nirn.
Turns out the aliens who have visited use before setup an observation post in orbit around our planet, hoping we die off.
In short ... lest just say that in terms of Masser .... well, thats no moon.

I seem to recall picking up an assassin contract during the silver shroud quests. I got all excited and then nothing came of it...

Brotherhood patrols are great for kitting out your companions and settlements at least
Youn can't take the Institute's advanced tech and their armor and guns kinda suck
would have been pretty nice to set up a full molecular relay or better yet, actually set up that nuclear reactor above ground. Would be pretty cool to have the aftergame be really and truly reconnecting and rebuilding the commonwealth.
Far Harbor is actually pretty fun. It's a fun little dig at Maine.
There's absolutely nothing sympathetic about the Children of Atom though. They're a faction, but there religion is literally radiation poisoning, so ???
DiMa is an interesting character. The thing with him "forgetting" unpleasant memories is neat.
I'm level 45, and enemies are starting to have a silly immersion straining amount of health if I don't sneak attack them for maximum blitz range.
It's annoying how settlements can be attacked and raised and damaged while Saitaima is up on Maine, unable to help them in time.
When I have time, I will go around and shut most of the settlements down. I'll send people to the Castle and Sanctuary and another place I haven't yet picked to fortify.

They were so much nicer when they were worshipping a bomb in the middle of Megaton while you were diffusing it, then they all went and got rayguns and ghoulified.
So! I just finished the game (for the first time). I reached a point where I had to make a decision and make somebody angry, and up until that point I'd been siding with the Railroad. I had just reached max affinity with Danse and was feeling sentimental, and had heard he'll ignore you if you become enemies with the Brotherhood, so I decided to create a save point and just run with the Brotherhood to the end, just to see. Even though they're crazy. I also felt like they were the most powerful faction, so I wanted to try a run that was really action-heavy and exciting.
Bro-hood:
I did feel kinda bad about killing everybody while they were screaming, but it was also really satisfying to go in there with Prime (whom I REALLY wanted to see in action. Was expecting a tiny bit more but...eh, he was amusing) and everybody in power armor and just steamroll everything. Ad Victoriam and whatnot.
Next run will be to finish with the Railroad.
I'm curious what an Institute run would look like but I'm not sure if I can handle the digital guilt.

I'm wondering if I should put some levels into some other combat perk. I think grenades work well thematically. A martial artist would probably be pretty good at throwing things.
It would take two levels into perception before I could take the first rank of the explosives perk.
Does perception affect (effect?) the range of VATS targeting?
If so, two more levels of perception would mean a greater range for blitz.
I wish there was a perk thst made actual unarmed attacks with empty hands viable.
Don't get me wrong, the various knuckledusters, power fists, boxing gloves and the deathclaw gauntlet are all cool, but I wish I could just punch things.

Maybe they're meant to be some kind of commentary on religion being harmful.

Nah I think they're just a way to illustrate humans' awe and propitiation of destructive power rather than any commentary on religion at large. I guess it could be about moronic cults...

I have something going on that's handicapping my character's perception. I'm not addicted to anything. What else could it be?

Some people had luck with reinjuring and then healing their heads
I guess I could go fight a behemoth and see if it will punch me in the head.
If you've got the artifact gun, just shoot it at an object above you repeatedly. On my normal playthrough, I managed to cripple every single part of my body without dying using that gun and I didn't even need to heal with food. The pip boy icon for a character with a crippled head, two broken arms, and two broken legs is hilarious, by the way.

That outfit kind of has a post apoc feel to it, and its light enough for sneak to work well.

I went with strength and agility instead of strength and luck.
I took enough luck to get bloody mess, and then maxed out strength and agility.
I took toughness and life giver and stopped at 3 endurance.
Out of the strength tree, I took iron fist, armorer, one rank of blacksmith, and rooted.
Out of the agility tree, I took blitz, action boy, sneak and I think something else.
I took lone wanderer and the Dogmeat perks out of charisma, and stopped there.
There's a lot of good stuff in the luck tree, but I kinda want to play with grenades.

Nuka World seems fun, but the gimmick to get the player character in charge was really silly.
And i found the cat farmer south of Walden Pond and bought the Atom Cats jacket. I didn't get one after the Atom Cats quest for some reason.
