So, I installed Windows 7 last weekend, and have finally gotten around to putting iTunes back on. Unfortunately, my iPhone wants nothing to do with it now, and I can't figure out how to keep all of the applications that I have legitimately paid for. How would I go about restoring the apps from my phone to my computer?
First you'll want to authorize your account for this computer. As Szechuanosaurus says, an OS Update counts as a new computer. In the future you can avoid having to do this (and using up your authorizations) by just Deauthorizing before you install your new OS.
Afterwards, just go to File > Transfer Purchases from [iPod Name]. It should transfer all the apps you've bought from your iPhone onto your computer.

Hope this works!
