All of the links either lead (usually indirectly) to demos or downloads. Most of these (especially in the free section) are games that use pixel art. Even if those don't fall under some opinions of beauty, there are some really great games there.
Machinarium - $20 (Puzzle/Adventure from the makers of Samorost. Also on Steam, along with Samorost 2.)
Aquaria - $20 (Underwater Metroid-ish exploration/action game. Also on Steam.)
If you want something more old school and serious, the Infinity Engine games (Baldur's Gate, Icewind Dale, Planescape: Torment, all RPG's) all have absolutely gorgeous 2D backdrops. And with some tweaks, they're playable on any resolution. Downside: The UI is huge.

I'd check out the old-school Lucasarts adventure games; they're extremely low-res, yes, but still beautiful. The remake of Monkey Island has an option to toggle back and forth so it's the best of both worlds.
Also, I remember a long time ago in G&T, there was a gameplay video for a game coming out. It was all monochrome, and all I remember is a guy walking around, but it was beautiful on how it used all the different shades from black to white. I forget everything else about it... but it looked beautiful and i never heard from it again... any ideas? (Also, it had many different layers).

I was thinking the same thing until it showed up in this year's IGF. So.. it still exists and it's in a playble state, even though no information or new media has been released since that site went up.

Awesome how? Just get a screen grab of WoW then stare at it while endlessly clicking your mouse and it comes to the same thing. Also it's not 2D.
Seconding metal slug. It has the best 2D animation I've ever seen.
Almost 19 years old and it still looks amazing. You can buy a hi res version on Eric Chahi's (the creator of the game) site.
