Yes. Money pricing needs to change from campaign setting to campaign setting. Plus, different towns will price things differently. In a communist setting, where Pokemon Centers are cheap and Poke Balls are cheap everything else should be cheap. However in a setting where Center visits are not free, everything else would probably be more expensive as well.

Realistically, however, when you have animals that can produce money and food without end, and other animals that can manipulate things with their minds and make free energy, what limited resources aren't being taken care of that would require allocation?
And that's likely why so many children are encouraged to go befriend these bizarre creatures; all the adults know that if the Pokemon stop being friends with people then all of society is doomed.

But yes, Pokemon Centers are likely free because the alternative would be something far more dangerous and less peaceful. As for the effect of abilities like Pay Day, if it does create money out of thin air, perhaps the materials this "money" is made out of is something useful for, say, circuits or machine parts or something. If so, then this fabricated metal translates to cash-money in the trainer's pocket; perhaps there is a government-established exchange program for businesses, where they can bring in what is essentially raw materials and receive credit with the government for it.
Honestly, you'd need a little more information about the "kingdom" all the regions are part of, and just how well-organized everything is.
