Win7 Boot files gone?/BIOS issues !FIXED!

FIXED: Not sure how this happened, but I guess I just had to change the order of the HDDs at boot up. It also had a floppy A: drive on list for boot up, presumably from when I used the flash drive for boot up which I removed as well. Windows 7 then started up just fine. Wish I knew what happened.
Update: I have installed the latest BIOS on the Motherboard and found out that my problem was that the correct button to get the full menu was Delete. The button I had been using, ESC, is only used for boot up options.
I cannot get it to start up from HDD at all now. I'm not sure if that is because of the recovery tool I used being pissy now, or what, but whatever I do when I try to start up from HDD it will try to start up from only CD-Rom. I was able to get it to start up from Flash set up to as a Boot Up device w/ Dos. It recognizes that HDDs are there but will not start up from them, period.
It's another one of those "it worked yesterday, but today it won't start" scenarios.
I started up my computer to "Error Loading OS" after a few messages of something that changed (AMD I think) and a backup being successful (CMOS?), or something like that. I didn't pay attention to them like I should have and they don't show up anymore.
Anyway, I've tried running the repair tool on the Windows 7 disc, but that doesn't help at all. When clicking repair it brings me to the screen to select the OS, but doesn't have any listed. The only option I have is to load drivers and I have no idea which files I'm looking for. I tried going on without selecting anything and it claims to fix something but what it fixes I don't know.
Edit: Just some things I remembered. When I tried the disc with all 3 HDDs in it showed all 3 drives there, and when I did it with just 2 HDDs in it showed the two drives that should be there, so the HDDs appear to be working correctly. Checked connections and such with them as well.
Then I tried to use command prompt from the Win7 disc (don't know how to bring it up on my mother board) and ran bootrec /FixMbr, bootrec /FixBoot and bootrec /RebuildBcd (might not be exact names, I had them when I was tying but don't remember exactly now). THe first one worked, the FixBoot said something along the lines of nothing found. When I tried /RebuildBcd it located the Windows7 Installation, and when I told it to add that to the boot options it said along the lines of nothing found as well.
Current I have Windows 7 installed on my main C drive, then a D drive that is for most other applications and a E: drive that I put WinXP on a few months ago. Went through problems similar to this when installing that as I had Win7 on first, but the bootrec commands fixed that so that both worked fine. Tried starting up the computer with the HDD with WinXP plugged in and not plugged in and no difference.

I don't even known when this changed, I only noticed it when installing WinXP before. I can't remember if I updated the BIOS or not, if I did it might have been then. LanParty DK 790fx is the Motherboard in question here.

I appreciate the help but I'm not sure if that is the case. I installed WinXP in early August I believe, and that is when I noticed I only had a BIOS menu screen for startup options. No matter what I select, or selected then, whenever I restart it resets to the default startup options for boot devices. So, I can definitely see it being a sucky secondary BIOS at least.
Is there any way to fix the BIOS on the motherboard in it's current state or am I looking at a new motherboard? If need be I can format and reinstall win7 on the 3rd HDD as I believe it only has WinXP stuff which I never finished updating.

Edit: The active BIOS seems more shot to hell now. Out of blind hope that it fixed itself, as I've had computer problems seem to do before, I tried to start the compuer again. After unplugging the external dvd drive I set it to boot from harddrive. Well, it doesn't seem to like that as it keeps trying to boot from disk drives no matter how many times I tell it not to.
