Magic Set Editor seems to be able to use templates to do what you want. In this forum they are setting up blank templates for various other CCGs; could be a good place to go for base files and ideas.
I downloaded a file of images designed to be used with artscow.com and then blanked them out to design my own in a photo editing program. If you go to the files section of Battle Line on the BGG there is one available. You don't have to print your cards with artscow or anything, but its a good way to start the design process. I suppose you can just as easily use the a photo editing program and just define your image size to be the right dimensions and forget about the file download but since I was making a re-theme of Battle Line it worked out well for me.
Do you have design or art experience/talent? If not making cards that aren't highly derivative and don't use other people's art is pretty hard (which is the situation I am in). But then again if this is just a game for you and your friends and not something commercial it doesn't matter.
