So, H/A, I've pretty much cleared my TV series queue, and I'm looking for something new. I'd prefer a god comedy, but I'd definitely be into a well thought out drama. Some highlights of what I like (no particular order):

Someone on this board was recommending Party Down, which is available from Netflix Streaming, and it is a fantastic comedy in the vein of some of what you listed, but with cursing and more adult content. It's sort of in the vein of It's Always Sunny or The League. Both of which aren't on your list, so if you haven't seen them, check them out.

It starts off really campy and silly, and simply gets better. I skipped a number of the 1st season episodes, actually. Tennant as the 10th Doctor is, well, brilliant. It was in the 3rd season that it REALLY started heating up. The third season episode "Blink" is perfect, and was written by Moffat, who took over the show for it's fantastic fifth season.
It wasn't until this past year (5th season) that it really became a "modern" show. I hear you, though, as some of those 1st season episodes were dreadful and way too campy. It gets better and better. Start with "Blink" if you can, and then I'd say watch the last two episodes of season one right into season two.

Castle. If you're at all a fan of Nathan Fillion you'll get a kick out of this show. It's got a bit of a Dresden Files type vibe, only replace wizard with smart ass and charming novelist.
The Shield. Best cop/crime show I've ever seen (and yes I've watched The Wire). The character development in this show is second to none, and there are a lot of surprises and cool twists along the way. The plot is also very cohesive across all of the seasons. I'm almost done season 5, and stuff that happened in the first episode is still in play and important to the story.
The Ricky Gervais Show on HBO is very funny. It's an animated version of the podcast.
I've only watched the first episode, but Shameless looks like it should be a really good show, and the same goes for The Pacific (HBO mini-series, not a show).

I'd recommend The Shield as well but I consider it the SECOND best cop show (yes, after The Wire). Castle is always a great recommendation as well. You mention wanting a good comedy but maybe a well thought out comedy. If you like supernatural type stuff mixed into your drama/comedy (which it looks like you do), might I suggest Warehouse 13? I found the male lead to be quite hysterical.
Not sure if you've watched through "The Office", but you couldn't ask for a funnier show. I watched all 6.5 seasons in 3 weeks. I was like a friggin' addict.
I also recommend Arrested Development. It's quick, intelligent humor. The beginning is a bit...odd, but it grows on you quickly.

Trust me, it's good stuff. Both seasons are on Netflix streaming, and together clock in at something like 20 episodes total. Only avoid if you're not into good actors, gratuitous violence, intriguing political drama, and more nudity than you can shake a stick at.
2/3 of Veronica Mars is available for free at all times at the WB's site. I think it's seasons 2 and 3 at the moment, which is a bummer, because the first is amazing.
Archer is good and in the middle of its second season right now.
Chuck's first couple seasons are good, the last two I'm conflicted on.

I hear Babylon 5 is like Deep Space Nine, just without the Federation uniforms? Is that accurate? Either way, it's on Netflix, so why not.
Sorry, I forgot to mention watching and liking Arrested Development, Firefly, Extras, The Office ( first four seasons of the American, and British), and the first season of Archer.

Sort of; Babylon 5 is basically Star Trek only far more cynical and with far less technobabble. They share a humanistic outlook on the world, but Babylon 5 has the balls to make really really bad stuff happen all the time, whereas Star Trek chickens out and goes with a happy ending fairly often. I enjoy both Star Trek and Babylon 5, but if I had to pick one it would be the latter.

I've been watching How I Met Your Mother which is actually really, really, really good. Lots of ongoing in-jokes and a pretty decent developing storyline if you start from the beginning.

Friday Night Lights is absolutely fantastic. And the fifth season is about to start on NBC next month. It is excellent.

I'm going to throw out recommendations for Freaks and Geeks as well as Undeclared. Also, in the slightly more bizarre comedy section, Strangers with Candy was pretty funny. Watch Amy Sedaris go back to high school and act pretty gross as well as Steve Colbert in some earlier stuff.
I'm going to second Arrested Development. David Cross has an amazing part in this show. The comedy is golden, and often has many ongoing jokes one wouldn't really notice without going through the seasons. Also. Chickens. Coo coo ca cha! Its only shortcoming is that it was cancelled too early. Thats mainly the shitty network Fox's problem. And also, if you enjoy it enough (100% sure you will) they plan on doing a movie with the entire cast. Hopefully it won't turn out like the god-awful Dead Like Me movie.
Showtime has been on the ball lately with just about every show they have. I absolutely love Californication, which is about to finish up it's 4th season. I know the first season is on Instant Watch on Netflix. The new series Shameless is also really great and about to finish it's first. Episodes is another new Showtime show that started the same time Shameless did but just had 8 episodes, but got renewed for a second season. It's also a great comedy.
The fact these three haven't been mentioned yet (unless I missed them) is a real shame.

Last I saw, all three were on Netflix streaming. The first season is probably up there with my favorite seasons of television ever, it's so well done and I really appreciate the fact that it wraps up the season's story rather than draw it out endlessly. It was obviously written with care. (Partly because, I believe, at the time they didn't think they were getting a second season.) The second season was okay but didn't have that same kick. And I'm not sure I ever even finished watching the third because meh. But that first season... :^:
The entirety of Scrubs recently popped up on Netflix streaming as well, I've been plowing through it since last weekend, as someone who never actually watched it when it aired. So far, amazing.
Also seconding the first season of Californication (also on Netflix, sensing a trend here? Though I acquired the next two seasons as well because I couldn't wait for them to pop up there). That show blew me away for some reason. It's a strange perfect combination of hilarious, clever, raunchy, depressing, and romantic.
