I ran into that problem when I got the FF7 black "meteor" materia necklace for my wife for Christmas a few years ago. Square produces them in a limited run and they were already sold out. I looked it up online and found a supplier in Australia who had a few left and actually ended up getting it cheaper, even with shipping, from what Square was pricing it at.
Find out who makes it (is it Nintendo or a 3rd party company using the Nintendo license?) and just use google shopping to see who else offers it.
