Aw shit, I just realized that the ABXY face buttons on the pro controller are reversed from the 360 (which shouldn't be surprising since that layout is Nintendo standard). Muscle memory going from one to the other is gonna be a bitch.
(I have a cousin who continually have problems operating the 360, considering her last console prior was a SNES. Telling her how to play a game often goes, "Reload, press B! Press B! No, no, the other B! The red button!" This shit would probably be right up her alley.)

I hope you'll be able to connect those to PC through bluetooth like you can the Wii remotes. It'll DEFINITELY be my go-to controller if I can use it on my computer.
Edit: And, if there are any Nintendo people reading this, the more I use this controller, the more likely it'll be that I buy multiplat games for the Wii U instead of the 360. So let me use it on my computer please.

Surprisingly, I don't have much trouble with this. I seem to go into a completely different mindset depending on what controller I'm using, so if it's a Nintendo thing I automatically know X is on top and B is on bottom, while when I'm playing Dreamcast or Xbox I automatically know Y is on top and A is on bottom. Though, if the new Pro controller feels like a 360 controller as much as it looks like one, it might throw me off.
When I play games I don't think about the button letter once I get past the initial stages. It's just "top button" does "this" and "left button" does "that", etc.
I guess the exception might be games which have button combos. Oh well, I trust my brain to handle two button layouts eventually.

Have they said anything about the TV remote mode of the gamepad? I'm really interested in it. I have a remote receiver for my computer, so a screen-based, customizable remote interface would be GREAT for that, but the receiver I have is a generic thing and there are no matching remote codes for it, so it would have to be able to learn commands from my existing remote.
Looks like CNN corrected the article. Not saying Frum's definitely telling the truth, but I have seen some really infuriating editorial changes in my time. Wouldn't put it past the editing staff to twist the article a bit to fit the headline they decided upon.

Most shooters and action games use both analog sticks together and use the triggers and shoulders for your action buttons. That's probably the majority of the games that will support the Pro controller. Virtual Console and games with a more "classic" style of gameplay (sidescrollers, fighting games, etc) will often use the d-pad and the buttons together. So, personally, I think this layout makes a lot of sense as long as it's not too uncomfortable to reach the d-pad and buttons.

The controller layout and button layout is interesting. I had this problem when playing with my 3DS last year. Even though I've played countless hours on the GameBoy and DS, I was getting mixed up on the layout because of using the 360 quite often. I think a combination of that, having the Wiimote be such a unique controller (so I was away from that original scheme for so long), and not having access to a CC Pro caused me to stumble over placement and pressing in games.
Yet with the Wii U GamePad, I actually think it works to an extent. If you take a look at a 360 controller, what 2 buttons are closest to the analog stick? X and A. And if you look at the Wii U controller, which 2 buttons are closest to the stick? X and A. So when we think about our primary button (like Pressing A to jump, X to reload), those buttons are still physically the ones we should be pressing with the least amount of effort.
If a developer somehow decides to keep the "jump" button in the same place as the other systems i.e. the "B" button), then I could see my muscle memory getting dicey. But at the end of the day, the control scheme is not THAT radically different nor hard to relearn/remaster. Though I don't like the Dual Shock 3 pad, I still CAN use it (especially after so many years). I figure I'll use this.

2003 MNC Dover would agree with you, but over the last couple of years MC has really stepped up their game in terms of quality and customer service. That being said, I'm still planning on getting the official Nintendo controller instead. The layout isn't that big a deal to me.

There are USB Ports where you can plug in an adaptor for ethernet. Just like the Wii.
