They'll have a preceeding "." period, and you can reveal them with "ls -a" command
Then you just type them out explicitly after your cd command.
Example:
"cd .scid"
changes directory to a normally hidden folder called ".scid"

On the command line? ls -a and then cd into them like normal. In the Finder, you can either enable their display globally*, which is ugly, or hit command-shift-g and type the relative path and it'll navigate there, even into hidden stuff.
* issue the following command at the shell, then relaunch the finder
defaults write com.apple.Finder AppleShowAllFiles
