I'd suggest keeping him quarantined in a separate tank for a while if at all possible, just to make sure he doesn't accidentally infect the rest of your fish if it is a disease or fungus. This will also give him some time to heal on his own without having other fish around that might aggravate the condition.
Test your water and make sure it's close to the natural range for pH and temperature From what I've found, they like warmer water temps (70-80 degrees), pH preference seems to be neutral to slightly acidic. Give the guy a tube or cave to hide in, since plecos are nocturnal they like to be able to hide when it's bright out.
If it's in a new tank, get some cucumber for him to munch on (since their may not be enough algae). Rubberband it to a rock (or other tank decoration) so it'll stay low enough to eat.
