It'd be easier to answer this question if you were more specific on what kind of game you want to play, and what gaming platform.

That being said, the first game I thought of which I've been playing a lot of lately is Stardew Valley on PC, which is basically similar to the Harvest Moon series with a touch of Animal Crossing thrown in.

This question you ask, op, is entirely dependent on the fun you want to have. Furthermore, the number of "best" indie games might overlap with "most famous" indie games. Not to mention what an indie "is" is truely hard to define at the moment.

I mean, does it have to self published?

How many people on the team is too many to be considered indie?

Here's a list of things I've enjoyed that haven't banked a million copies that you might not have heard of.
    Roguelite/Roguelike:
    FTL
    Receiver
    Dungeons of Dreadmore
    Neo scavenger

    Metroid like/lite:
    Dust: An Elysian Tale
    Iji

    Lots of strategy:
    Bionic Dues
    Convoy
    Defender's Quest

    Not sure how to describe:
    Reccatear: An Item Shop's Tale
    Audiosurf
    State of Decay
    Mercenary Kings
    Papers, Please

But yeah, that's a really hard term to describe now.

Second this, I just got into this game last week, get some good cans (headphones) because this game has the best voice acting I've heard in a long time, and the writing and mechanics of it are superb.

Oh ya, seconding Terraria, and it's weird, I've never really gotten sucked into Minecraft or any other similar games, but holy hell Terraria took hold of me and never let go.
