Alright, I recently gave Eve Online a try and while I couldn't get into it, it really gave me a jones for some ship on ship combat. I'm really looking for a game reminiscent of Homeworld 1 or 2, what with the big battleships and the small fighters and the pew pew.
Things I have played in this genre:
TIE Fighter
X-Wing V. TIE Fighter
Descent
Freespace 1/2
Independence War
Homeworld 1/2
Star Wars: Empire At War
There are probably some others but those are the highlights. I'm really, really wanting something like HW2 with updated mechanics/graphics if such a thing exists. I'd just play HW2 but I lost the disk, and if there's a newer version in the same vein I'd like to try it.
X3: Reunion is a similar game with much more depth, a steeper learning curve, and Steam availability. Make sure you've got a good fucking computer first, though.

Honestly, HW2 is probably as up to date as it gets in the space rts genre. I've heard good things about X3 and Nexus: The Jupiter Incident, but they're quite different. I know there was a new space rts with some sort of evolve mechanic that was released recently, but I'm not sure how it turned out. I'll let you know if I remember the name. Edit: Genesis Rising. From the sound of the reviews, it could have turned out better.
If you haven't played Freespace 2 with the SCP, it's worth it just to see how sexy they've made it. www.hard-light.net has an easy online installer that will get you going on that.
There's a thread about Allegiance, which looks interesting, but I haven't tried it out yet. It's free, which is never a bad price.

It won't evolve into fleet combat without some minor grinding. After a little while, though, you can automate the trading and earn money on the side automatically, then go kill people on your own. Once you amass enough money (can be sped up by--once trading is automated--leaving the game running in a built-in mode that speeds up time) you can buy a fleet. I bypassed the minor grinding by killing tons of pirates and selling their ships. This probably took longer than trading but it was more fun. Eventually, I had enough money to set up a factor. A little work there and the factory was running itself, making me money. Left the game running for a bit and then I had enough cash for a fleet. Might not be your cup of tea, though.
You do have the option of building your entire fortune by killing enemies. I just wouldn't recommend it.
X-Wing Alliance for a good redux of the classic X-Wing/TIE Fighter games.
And if you finish that, there's a mod for X-Wing Alliance called TFTC that uses the XWA engine to make the TIE Fighter missions. It's really, really sweet.
One that slipped my mind the other day: Star Trek Bridge Commander. Get one of the larger mods (I use Kobayashi Maru, myself), and it's pretty fun. Just do yourself a favor and play in flight mode and not bridge mode. As fun as it is to say "Make it so, Number One!" you just can't do crap from the bridge.
The more recent Trek games all pretty much suck - they're effectively 2D, and each has choppier control than the last. Legacy has an effective Z axis unlike Encounters and Tactical Assault, but you can't pitch past vertical, and you can only get a short distance off the plane of play.
Also look out for an actual successor to HW2, which is Homeworld 3. Relic bought the Homeworld IP not long ago and have one unannounced title in the works, which we all know is HW3 the same way we all knew Bungie was doing Halo 3.
Independence War 2 might be for you, especially if you liked the first one. Tachyon: The Fringe, Bridge Commander and Bridge Commander 2, and Darkstar One might also be good things to try.
Supposedly the latest X3 patch removes starforce on the retail copies..but all it does on my retail install is completely fuck starforce so it won't start even with the CD in =/ which is sad as i'd really like to try getting into it again if i could just get the starforce removla to work

There's two steps you need to do. You install the game, then the patch and run the starforce removal tool.
Wing commander. If you can get Wing Commander: The Kilrathi Saga, pick that up. It's a collection of WC 1-3, and it's your best bet for playing ithose three on a modern XP machine. Then 4, which was also DOS based, but Origin released a free Windows 95 port for it, so it's playable on modern hardware. then Wing Commander: Prophecy which is Win 9x native, and has some truly awesome gameplay, but truly terrible story compared to the others.
I'll second (third?) the motion for Star Wars: Starfighter. If you can get past the niggles of the setting (prequel trilogy. woo.) it's probably one of the best semi-recent Star Wars games you can find.
The PC version still holds up pretty well graphically, and it features an awesome array of space and planet-based missions in which you get to control three different characters which all handle completely differently. IIRC one is the Naboo starfighter from the movie (all-rounder, proton torpedoes). Another is a heavy bomber that you use on some spectacular bombing missions, and the third is a nippy, ultra-maneuverable fighter that can tag enemy ships with homing bullets. Some of the later dogfights get amazingly hectic.
Would it be at all off-topic to ask what the general consensus is concerning the sequel, Jedi Starfighter?
I love space combat games. The death of the genre saddens me. I personally think it is somehow related to a focus on mouse controls so that they don't alienate non-joystick users, but then the games are not as fun for anyone when they screw up joystick support to support a mouse.
For this reason I HATED freelancer. It played like shit with a joystick and mousing around a spaceship just isn't fun to me. I illogically blame that game for the death of the genre as well, even though I know that it was already on life support. I don't get why.
My poor MS sidewinder force feedback 2 is collecting dust. I love that joystick, and the best games it has ever playes are still Freespace 2 and Wing Commander Prophecy (my GOD I loved that games enemy ship designs and the swarmer missiles)

Freelancer is my favorite space combat sim. The combat can get tedious, but it's always fast paced. The lack of thruster upgrades is annoying; all ships have the same max speed.

Turning down graphics was enough if one of those is in the field.

Has anyone tried Space Force:Rogue Universe yet? I feel the need for a space shooter with some depth to it but I've grown a bit tired of X3 so I could use some help.

You'll need to use the throttle, rudder twist and an 8-way hat just to get full manoeuvrability out of your craft. Which is an endorsement in my book.
