I never figured out why that happens. I do know that if you clear your cache, you can attempt to re-download it (otherwise the browser will often pull the incomplete file out of the cache), but I often end up with the same problem, especially with larger files.
Instead of directly solving the problem, I got Free Download Manager and the FlashGot plugin for Firefox. I've never had a problem with FDM prematurely terminating a download and claiming it to be complete, plus it has all the nice features that come with a download manager (pause&resume, multi-server downloads, pull multiple files off a webpage with one click, shutdown when downloads complete, etc.).
