Name that game! A request for help.

I'm struggling to remember the name of a game I played in the mid-late 2000s (possibly slightly later but not sure). It was a top down game like asteroids, however you had, mining, a tech tree, research, upgrades, and even a story. If i remember correctly the mothership somehow ended up in this 2d realm, and you travel between different maps looking for a way to escape. There were boss battles and everything!

Does anyone know what game I am talking about? I'm going crazy trying to find it!

Intel Pentium II - 300MHz or equivalent minimum specification
Hardware accelerator with 16 meg of onboard memory or better required. Game tested with nVidia TNT2, 3Dfx voodoo 3 and above, Kyro series, ATI Radeon series, nVidia GeForce series, SiS305 and above, Trident Blade XP or above.
