Name that game! A request for help.

I'm struggling to remember the name of a game I played in the mid-late 2000s (possibly slightly later but not sure). It was a top down game like asteroids, however you had, mining, a tech tree, research, upgrades, and even a story. If i remember correctly the mothership somehow ended up in this 2d realm, and you travel between different maps looking for a way to escape. There were boss battles and everything!

Does anyone know what game I am talking about? I'm going crazy trying to find it!
