Yeah, do them in the released order. MGS3 is a prequel, but like most prequels, the big reveals mean a lot more if you've played 1 and 2 first. You'll totally miss a lot of stuff in MGS3 if you play it first.
I want to play them in release order but I just played the first act of MGS4 and I love it more than my half-finished save of MGS1. Also I feel like I kinda know the story anyway. Any advice?

Have you tried the Gamecube release of MGS1 (Twin Snakes)? They reworked all the cut scenes to put in more action. The controls are a little...annoying, but once you get used to them they are ok.
yeah definitely in release order. MGS1 will set up the best baseline for the story (ie. solid v. liquid). MGS2 will be better second since it introduces the patriots who are explained in more detail in snake eater. To be honest, you could probably skip through most of the codec messages since they dont have any real bearing on the overall story. 20 minutes of dialogue at the end of 2 is stupid.
does MGS4 sufficently tie everything up? I've played and beat every MGS except for this stupid PS3 exlusive one and all the misc PSP ones.
I'd just like to say that Metal Gear Portable Ops is probably one of the best Metal Gear games EVER. I'd rank it equally with Metal Gear Solid 3 (which was my previous favorite Metal Gear Solid game before I played MGS : PO).
EDIT: And chronologically, it comes just before the first Metal Gear (NOT Solid) game and after MGS3.

If that Game Boy one is MGS: Ghost Babel, then I believe the main gist of it is that
it's one of the training simulations that Raiden goes through before MGS2
It's technically non-canon (it takes place in an alternate timeline in between Metal Gear II and Metal Gear Solid), but the main character is referred to as "Jack" at the end of Ghost Babel, and in MGS2 they talk about how Raiden (Jack) trained extensively in VR, and went through several missions that emulated the Shadow Moses incident (and the story from Ghost Babel has a lot of similarities to MGS).
