If I have a shortcut to Notepad on my desktop, the target looks like "%SystemRoot%\system32\notepad.exe"
Is there a way to add a pointer to open a specific file when I click on it?

Just add the location of the file at the end. For example, under Target in the shortcut's properties window, put this:
%SystemRoot%\system32\notepad.exe c:\myfile.txt
