Any idea what could be causing them? I could post a screencap of running applications if that helps, but I didn't recognize anything out of the ordinary.
Tools > Options > Content (Tab) > Tick the box for Blocking Pop-up Windows > check there aren't any exceptions you don't want in there
You should also mention whether you've already done the above, whether the pop-ups only come up when you're browsing or whether they pop-up without you already using Firefox.

An app that looks for a browser to run and if one is found then shoots of requests for web pages through your OS. The OS then passes them on to you default browser and depending on settings that makes Firefox open new windows. No magic just adware or maybe something worse.
Yeah, I'd definitely recommend NoScript and maybe AdBlock Plus at the very least.
And to expand on what BlindZenDriver said, you should get hijackthis and see what it turns up. Task manager is almost worthless now that most threats will mask themselves as services, or bury themselves in system32.
A software firewall, some adware/spyware removal, and an anti-virus program couldn't hurt either.
