For films I'd recommend Free Enterprise. If you've ever watched Star Trek it's awesome, and even if you haven't it's over all geek culture so you'll still get it.
And if you can watch it ironically Mazes and Monsters is almost a must for D&D lovers. As a bonus you get a young Tom Hanks.
Office Space is a common favorite comedy for IT workers, although I'd call it more mainstream than geeky.
As mentioned above, Bender's Game is full of D&D jokes. But ALL of Futurama is a geek joke heaven. They like to hide stuff in the background, too - my favorite joke is Bender selling his body at "Rook takes Pawnshop". They had several science/math PhDs on the writing staff and it shows. Well worth listening to the commentaries, too.

Sneakers is great. Sure it's dated, but it's still GOLD. So good. Dan Acroyd is hilarious in it.
The Guild is a web series about a WOW guild. I like it, and I don't even play WOW. Also, I have a huge crush on Felecia Day. (This isn't about geek culture, but if you haven't seen Dr. Horrible's Sing-along blog you need to RIGHT NOW)
Finally, Freaks and Geeks is one of my favorite TV series of all time. Check it out.
I can't believe I forgot both Galaxy Quest and Fanboys. Galaxy Quest is a must-see for anyone with a passing enjoyment of Star Trek and Fanboys is brilliant if you counted the days until Episode I was released.

I haven't seen a movie/show mentioned that isn't worth checking out. (specifically freaks and geeks, big bang theory, galaxy quest, revenge of the nerds... ummmm... I like this thread :P)
American Splendor feels to me like it fits in this category. maybe it's just the way I look at the movie it gets some of my geekness going.
less so but a bit of a guilty pleasure is Pirates Of Silicon Valley. not a great movie, and I don't know if it's 100% accurate but it's fun. to me anyway.
Oh! and Anti-Trust. a great computer geek thriller. hopefully this one is actually good because I like it a lot.

Personally I find Big Band Theory and IT crowd to be absolutely terrible but other people apparently seem to laugh at them.
We are Wizards, explores harry potter culture with emphasis on the Wizard Rock side. It's funny at times, but other times it just felt kinda sad. I likened it to a car crash that everyone had gathered around to watch, and the people that were in the car crash were so excited people were watching them they did anything to keep their attention, so they decided to pull out their penises and start masturbating to keep the crowd entertained.

I love King of Kong because even people who don't care about gaming at all get really into the "sports underdog" style story.
