I've been out of the loop so far as newer good anime. I've seen all the Ghost in the Shell + movies, Cowboy Bebop, Berzerk ect, a lot of the classics as well (Slayers, Robotech.) but i havn't watched a good anime in quite a long while. I'm not really into shows like Bleach or Naruto that are full of filler episodes and go up into the 100's. I perfer the ones that have 25-50 episodes so it's more reasonable to watch and then move on to another.
I'm also not into the whole magical girl anime's or things that involve man love. I like the more story driven interesting ones. I really enjoyed FLCL for instance, Bebop, Serial Experiments Laine was another fac of mine. So any sudggestions would be appreciated !
I've heard good things about Tenn Toppa Gurren Lagan but I haven't watched it all the way through yet.
I liked Lucky Star some people complain its just a way to sell toys and crap but honestly I think its more a comedy about the whole anime lifestyle and people involved. If you know a bit about Japanese culture and language it's a lot more funnier.
Monster, Considering the anime is based on the manga of the same name, which was written by one of Japan's most distinguished mangaka, I would give this a go, I cannot stress this enough.
i am an anime lightweight but i would recomend trigun and full metal alchemist if you havent watched those, both only go for about two seasons and have great stories
i also like deathnote, just dont watch it dubbed, or the second season

I've seen a few in this list. I didn't like Eureka 7 very much, I did however like Last Exile, and i REALLY enjoyed Beck, its one of my fav of all time. And yes i have seen all of Samurai Champloo, and it was great. I've also already seen Death Note, Trigun, and FMA.
Though good sudggestions so far, that Monster one looks pretty keen.
I would also highly recommend death note, I thought the Dub version is pretty well done. Also why wouldn't you want to watch the second half? The whole freaking series culminates on the final episode..I mean really.
Its a much more psychological anime than action oriented and the plots get pretty complex towards the end.
I would also recommend paranoia agent it pretty weird and creepy but not the same haha weird and creepy as FLCL

I have become extremely fussy and watch very little these days.
One of the most intriguing I've seen lately (not for the weak of stomach or faint of heart) is Higurashi no naku Koro ni, or When the Cicadas Cry. It's very interesting and very good, and draws you right in.
I really am not kidding about that weak stomach thing though. It's quite brutal.
Fullmetal Alchemist is always a good one, Monster Princess was funny, and The Melancholy of Haruhi Suzumiya was a fun story presented in an interesting way.
I think I might be forgetting one, but.. well, I'm forgetting it.

Getbackers. It's funny, smart and clean. None of the bullcrap typical anime rubbish like kids with super powers, annoying girls or big ass mechs that use mind controling hypnosis. Getbackers is just funny. Plus, there are new story archs every 2-3 episodes. The english dub is great too

I'm more of a manga person myself but, if you haven't read Beserk's manga, do it immediately. It goes way beyond the anime in terms of story and darkness (though the last 7 or so volumes, things are looking rather peachy... by Beserk standards.)
It's worth noting they're redoing FMA to make it more true to the manga and it can be watched for free on Hulu. The new one has been alright so far, though it still mostly consists of them powering through the original series' story to where the manga and anime split off.
I've never read the manga though by all accounts it's every bit as good.
The Ruroni Kenshin OVAs are the best examples of anime that aren't movies. They are the top rated set of OVAs on practically all the big 'Best of' lists. Definitely watch those if you haven't.
As previously mentioned - Now, Then, Here and There is fantastic.
My personal bias will say Saikano [Saishuu Heiki Kanojo] ("She, the Ultimate Weapon" or "My Girlfriend, the Ultimate Weapon") is the best anime of all time.

Mezzoforte - The movie is awesome in that it's sort of an over the top 'girl fight' private eye team sort of thing. It's very hard to explain but the animation quality is amazing, if you liked FLCL chances are good you'll enjoy this. It should be noted that there's sort of a hentai version and an edited version. Honestly the edited version is just missing the superfluous sex scenes that really have no bearing on the rest of the anime anyway.
Last Exile - This is one of my favorites. Napoleonic Warfare ideals + The Age of Battleships (in the sky) + Fledgling Aviation (30's-40's ish) + Sci Fi = Truly impressive. You liked FLCL and the main female character is voiced by the actress who lent her voice to Haru in FLCL (provided you watched the English dub).
Gurrenn Lagann - This was great, up to a point. I felt like they sort of pulled a Matrix sort of move towards the end. It's not much of a spoiler but just in case...
At the last episode there will be a line that equates to "Let's go home!" in a sort of triumphant tone. Just stop watching right then and there. You'll probably like the anime much better that way. I was quite pissed with the ending.
Genshiken - The Society for the Study of Modern Visual Culture. This is a sort of slice of life anime that follows a group of Otaku as they go through college in Japan. They're all members of sort of a fringe club, even in regards to other anime or manga or video game oriented clubs. It really just made me think of my own time in college. It's got excellent characters and their relationships with one another are really quite interesting. The manga is fabulous as well. There aren't really any explosions of fights and nobody dies, but it's just a good anime.
Martian Successor Nadesico - I'd really classify this as one of the classics. A good mecha that leans towards the comedic.
Those Who Hunt Elves - This is not a good anime, but rather than pretend like it's awesome, it just camps it up. Sort of like a Bruce Campbell movie. The plot is crazy, the characters are overblown, but there's a tank with the soul of a cat and a martial artist who just wants to find some curry and rice in a magical land that they've been randomly teleported to.
Gasaraki - It can be a little on the dry side, but the 'realistic' approach to mechs is really interesting. My friends joked that you have to take notes while you watch to make sure you get everything straight, but in the end the mech combat and design really help carry the day.
It's not a series but if you liked FLCL Gainax did a short movie called Dead Leaves and you can see it as a sort of FLCL beta version.

Detroit Metal City: A Swedish pop music fan gets dragged into being the lead singer of a death metal band. Hijinks ensue. 11 episodes long.
Honey & Clover: Follows the story of a group of students at an art college. It's a slice of life series with two seasons. Each season is around the 20 episode mark from memory.
Gurren Lagann: Giant robots. No no hear me out. You think you know what a giant robot is. Seriously, you know when you were a kid and you watched the Transformers movie or Jurassic Park and it just blew your mind? This is the best way to feel like that again. 27 glorious episodes.
Baccano!: A story about a group of people set in the 1930s. The first episode is a little disjointed, but persevere and you'll find a great show. You can watch the first four episodes of the dub on the website to see if you like it. Just over a dozen episodes.
Darker than Black: Set slightly in the future, the stars have been obscured with a fake sky. Some individuals have received contracts, allowing them to teleport, phase through objects, temporarily ignore gravity or a host of other abilities, provided they pay a price for it. This can be as benign as smoking a cigarette, dog earing the page of a book or breaking their finger. The story follows a Chinese crime syndicate's espionage team set up in Japan. Around two dozen episodes.
Gankutsuou: A futuristic adaption of Dumas' The Count of Monte Cristo. The characters are faithful counterparts to the book, while the events change as the it unfolds from Albert's point of view instead of the Count's. Two dozen episodes.
Code Geass is sort of a mix of Death Note with robots and the first season has been officially released on Youtube by the company dubbing it. It's an alternate timeline where Britain defeated the US and conquered North America, before being ousted from Europe by the other nations. The story follows an exiled former prince of the Holy Britannian Empire as he starts a rebellion against the it. Provided you don't intend to take it too seriously (it doesn't) you should enjoy it. Both seasons are around 25 episodes each.
I'll second Monster as well, with the caveat that it is longer than the 50 episode limit you mentioned. Tops out at around 70ish from memory.

Since no one has mentioned either (as far as I saw), two great animes are: The Twelve Kingdoms and Cromartie High School.
Cromartie is straight up the funniest anime I've ever seen (and I actually prefer the English voices to the Japanese), and Twelve Kingdoms has a fantastic story and deep characters. The music is also kick ass. Check it out!

Everything Kelor said is gold. Also, I feel your pain with Monster...it took me a while to track it down, so in the meantime I was reading the mangas when I could find them at local bookstores.
I really need to second Eden of the East, which was mentioned earlier in the thread. It's probably one of the best shows of last season depending on who you talk to (some say K-ON! or Sengoku Basara). Eden of the East though is amazing, with a great conspiracy/mystery plot and a lot of references to contemporary movies that will make you laugh in certain scenes.
Blood+ was pretty good. it does feature a female protagonist and it does focus on vampires, but it's plot driven and done really well. a little long, about 50 episodes if i remember right.

Tengen Toppa Gurren Lagann's already been recommended, but i'm recommending it again. i hadn't watched anime in a while, and Gurren Lagann was responsible for sucking me back in. it pokes fun at the giant robot genre and then goes nuts with it anyways. and it has a surprisingly deep and touching plot behind it all. watch this.
Macross Frontier wasn't bad. it veers towards sheer eye candy (which isn't bad in itself sometimes), but it has cool transforming fighter jets, love triangles, and the power of song overcoming alien attacks and shadowy plots. it's a modern Macross series; what's not to love?
I know you stated that you're not into long-winded shonen series, but have you checked out One Piece? It's nothing like the other competitors, and despite it's long run it's a very engrossing series to keep up with. Absolutely miles better than stuff like Bleach or Naruto.
This new season finally has a couple of good anime to offer! It just started, so let's see ..
Canaan seems really interesting. It seems to be a story about an assassin and some kind of anti-government organization. It seems like it'll have a lot of intrigue. I believe it's based on a side-story from a Wii game in Japan, actually. The animation and art direction is fantastic.
Bakemonogatari also just started -- now, this one is really weird, but I'm liking it so far. It's your typical one-boy-romance story with a twist. Everyone has something supernatural about them. The main character is a vampire turned human, and the first girl he meets is weightless. It's very unique, and the art style is pretty great. The animation, one again, is fantastic.
Someone mentioned Eden of the East, and you should definitely check that out. I'm just watching it now, four episodes in, and it's fantastic!
FMA: Brotherhood (Series 2) is also great and you should look into that for sure.
Kemonodzume! It's about monsters and monster huntering swordsmen. It's a love story, but not a weepy stupid one. It's also hilarious. After nine years of anime watching, it's my favorite series, period (it's from like 2003 or 2004 I think).
I'm seconding Popices with recommending Cromartie High School. Even the English dub is good!
My own recommendation would be Samurai Seven, because let's face it- who wouldn't like a compact, 26-episode, relatively filler-less retelling of Kurosawa's classic Seven Samurai, but now set in the future, where the bandits are giant fucking robots.
Man, Robothero posted all the things I was going to post. Except maybe vandread, but that's the cotton candy of anime. You really can't take something like that as anything but a slightly mangled pastiche of western sci fi wrung through a very Japanese filter.

Hellsing, or Hellsing Ultimate? Hellsing was the rather poor anime, Hellsing Ultimate is a series of OVAs that isn't yet complete.
