Eh, there doesn't need to be a big bad. It's a well fleshed out universe with tons of races, factions, etc, that not having reapers wouldn't be a detriment to any potential stories and games.

Sure you'd want an overall antagonist or theme to pull all the stories together. But it needn't be some galaxy destroying super monster. It could simply be a corrupt executor or something. Playing as as someone from c-sec would be perfect for this, you wouldn't even need to change the gameplay that much. And talking to people and helping them out with their problems might make a bit more sense then doin so whilst you're a covert operative.

And the Reapers are hard to top.

Not bad. The final mission was kinda easy (I hit level 30 during it, playing on veteran). Everything was fully upgraded, barring a few shotty and AR that I couldn't afford at the time.
It was pretty cool, but didn't feel anywhere near as epic as the ending to ME1. And seriously, what's the point of a human-shaped Reaper? Especially if all the others in that final cutscene are shaped exactly the same as Sovereign. I expected some variation there, depending on which species was dominant at the time of each reaper's construction.

You don't have to do loyalties. N7 missions are an option.

Reapers are several kilometers long. The human Reaper, even if made to scale, would not be anywhere near that large. It is within reason to theorize that each Reaper shell is identical but surrounds a component that memorializes the parent species.

There's no momentum to lose. The Reaper threat is Shepards story. Shepards story ends in Mass Effect 3.
For this reason you can expect future games to not be titled Mass Effect 4, but rather Mass Effect: <Snappy Sidestory Title>
