@irondwill I have not read all discussion of your troubles but 2 things occur to me:
a) don't push your commands, pull them. Have tomcat run a simple web service on server A that takes a string of text and then executes it. Obviously this is insecure and stupid, but if you're on a private server, you should be able to hack around your goofy SAs and get the job done. If the web service isn't viable, try writing a simple script that tunnels from server A to server B on a particular port every 5 minutes (cron job?). When you need to get your shit done, remotely execute a script on server B that listens on that port, waits for a connection, and then transmits its command line argument to the peer that connected. Then the script on server A executes whatever server B sends.
b) run the keygen or whatever you need to create your private key every time? have that be the first few lines of the script that remotely executes on server B.
i'm tired and bad at this stuff and maybe these are overelaborate silly schemes but my hunch is that what you want to do is similar to continuous integration and the way most people do it is via web services running on server A.
