Ooh, ooh, are we allowed to pimp our music appreciation threads here?
I have two things to offer:
The first is this, which is a Mega Man Music Appreciation thread spanning the past twenty years of Mega Man gaming.
The second is largely the same, except it's for Sonic's games, which have had consistently excellent music despite the quality of the game itself. Not done by me, BTW.

I can't believe that noone has mentioned Grandia!!! For shame, i suspect that every single one of us is a big fat retard that smells like week- old socks.
Seriously, though, i thought that Noriyuki Iwadare's score was fantastic, and really gave the feeling of being on this epic, life-changing quest for Justin and co.
As they travelled to each new location, the soundtrack fit perfectly, and some of the themes, such as for Ganbo and also the ending Pavane are brilliantly evocative.
The piece in Shadow of the Colossus that plays when you fight either of the two quadrupeds. This would be the second Colossus, that comes out of that beachside cave, and the one with the geysers. Best track in the game.
There was kiosk in of the stores back in the day. So I go kill the first one, EPIC. But when I fight the second one, and this track kicks in... I dropped all the cash I had to get this game without a second thought - so worth it!
I have a lot of OSTs in the buyburner and this is one of them.
There is of course the genius that is Masafumi Takada. To me he is the God Hand of videogame music. What this guy created is utterly mind-blowing when you realize that not only is his work genre-defying, it is some of the best music to grace the videogame music scene, nay!, the music scene itself! It's only a damn shame that there is no OST for God Hand, aside from that sampler.
Shoji Meguro also feels comfortable working with various genres, but what I really love about his music is that he knows how to work that guitar. For example, the second title loop from Nocturne.
And Ookami! I can't listen to this soundtrack because everytime I do, I cry like a little girl.

Final Fantasy 8. The entire thing. Anyone who hasn't heard the Orchestra release of the soundtrack needs to head out and get it now. It is incredible. Man with the Machine Gun is so awesome. So awesome.
Anything that Frank Klepacki has touched. I still listen to the soundtrack of Red Alert and get goosebumps every time Hell March comes on. While his earlier work might not be too epic sounding, the tracks he did for Universe at War: Earth Assault was very varied and made for excellent listening.
Okay, two games that I can't believe have not been mentioned yet.
GoldenEye 64. Graeme Norgate's remixing of the Bond soundtracks made that game. There was no spoken dialogue, just sound effects and the awesome music. Game wouldn't have been nearly as good without him. Moby and the Propellorheads both mangled a remix of the Bond theme, but Norgate nailed the sucker. My personal favourite remains the sparce and moody Surface theme when infiltrating the bunker complex.
Also,Metropolis Street Raceron the Dreamcast. Richard Jacques created over 2 dozen tracks for this game, in a variety of styles. MC Momo's Fresh Prince stylee "Just Cruising", Oasis-lite soundalikes Salford Keys singing "Live Your Life". There was jazz, rock, drum and bass, country, he nailed so many genres. Still listen to some of them on my iPod even now, brings back memories of playing the game at 5 am when I got in for work. Lucky me, I got to spend most of my gaming time driving around London in the dark thanks to the real-world lighting.
Let's make it three. Parappa the Rapper. There, I said it.

I can echo love for a lot of the music mentioned here. Beyond Good & Evil ("PropaGANDA!"), Grim Fandango, Final Fantasy (Damn the commercials for Crisis Core! The theme starts up and the memories flood back!), etc.

Agreed, Heavenly Sword's soundtrack is brilliant as was Andy Serkis's performance, but god damn if Flying Fox had the most irritating voice in a game ever.

I think that Pikmin had a really great soundtrack, from the tounge-in-cheek and almost sad lyrics of Ai no Uta to the End of Day melody, the mood was always right for what you were doing. I'd always relax with Pikmin after playing Sonic Adventure or something a little more action oriented.
WoW has one of the best OSTs in games. Some of the music is just epic, especially the music from MH/BT.
Guild Wars had an awesome soundtrack too, and it came with a free music CD so I didn't have to play the game in order to hear it :P
This man is right, WoW's OST was wonderful, love the music from it. Also much love for Kelly Bailey and all the Valve game music, especially the Team Fortress 2 and Portal stuff. And, I do actually like some of the music from the Halos as well, the theme is very good as well as the Movements by Incubus that were on one of the Halo 2 OST.
I also really love Bioshock's music too, Cohen's Masterpiece is just so amazing. Mass Effect's and most Bioware games also have some really fantastic music too.
Oh yeah, I also freaking love Michael Land. The Monkey Island games had great music and I love the main theme.
Always been a fan of the Metal Gear Solid series' soundtracks. The games are filled with tons of drama and the music I've felt always added to that pretty well.
Another series which has always had a nice ambient track to go along with it is the Metroid series. Mostly all the areas have a very eerie unpredictable melody.
A lot of my favorite video gaming music has already been mentioned so I'll just mention them again.
Mechwarrior 2 and all it's expansions/spinoffs. The original was great, and Mercenaries, while in a different style than the original is still great stuff.
Castlevania, especially Symphony of the Night. Just great stuff, most of it is just a 2 minute song on loop, but I never minded no matter how long I stayed in any one area.
Ace Combat series, 4, 5 and Zero all have tracks that I love to listen to outside the game. Ace Combat 4, stuff like Blockade or Lifeline is great to just listen to. Ace Combat 5 stuff like The Unsung War, First Flight and Four Horsemen. Ace Combat Zero has a big Spanish theme in a lot of its music with that style Guitar and the Casanettes. The Round Table, the theme from the trailer and Zero are all great songs. I need to relisten to the Ace Combat 6 soundtrack, but at the moment none of the songs really stand out a ton. I do remember liking the music in the first mission though.
I'll put another vote towards the Final Fantasy series, especially FFVIII. Lotta memorable songs in that one. Man with the Machine Gun a personal favorite.
Lastly I'd like to nominate Shenmue 2. Especially towards the end of the game, the music just really helps enhance the setting and presentation of the game.
I really love the Halo theme music. It is very rousing. I like the music in Halo 2 the best.
Also, not in the same vein, but both Jet Grind Radio and JSRF have FUCK AWESOME soundtracks for games.

Miyabi is quite good. I'd also like to recommend Dolls by Alstroemeria Records. Surprisingly good stuff.
