I think I'm still gonna go with season five, seeing as I legitimately enjoyed every episode, and the finale was the best yet. Four had some really great stuff, but also had "Eggtown" (not that great) and "The Other Woman" (kinda pointless really).
But I rewatched the series recently and I'll admit I forgot how goddamn awesome the season four finale is. The Sayid-Keamy fight...holy shit.
I saw Sawyer in some movie called Sabretooth that was on like at midnight over the weekend. It was just like Lost, plus as an added bonus had the doctor from Sliders.
I think the season 3 finale is still my favourite of the 5. The ending is the only scene in the history of Lost, that is improved by the appearance of Kate.
I'm kind of let down the most by the fourth season finale most after rewatching them all, simply because looking at it afterwards, one of the huge events doesn't make any sense in context:
Why does Keamy go with the dead man's trigger? What purpose does that serve other than being a plot device to kill Michael and throw Jin's fate into doubt? Keamy knew the kind of lunatic he was dealing with in Ben, and had already killed the only person he cared about a few episodes back; why did he think a boat full of people that Ben didn't know or care about would stop him from killing him?

Maybe because Keamy is a fucking psychopath and decided it was just the thing to do
In all honesty, I haven't watched it since it aired so I really don't remember enough to make a serious response

Yeah it's so weird now to see Lost actors in other roles.
Like Charlie and Keamy in Wolverine.
