Very often it involves watching the memory while playing the game in an emulator. If you know which addresses line up, you know what viable crossover points exist.

For ones like Paper Mario + OoT one yes.
The OoT arbitrary code execution was discovered a while ago. The Paper Mario one was relatively recent, but basically a lot of these end up in kind of a library of tools.
Like one person discovers Paper Mario can step out of bounds and execute code in the wrong area of memory.
Then they learn that you can make that area of memory be the RAM pak.
Then they go, ahah, I already know of an existing way to write values to the RAM pak, so you just plug them together.

I'm glad that game exists for the people who want it but my experience with it was that I opened up the skill tree, determined it was full of stuff like "increase off-hand efficiency against dilophosauruses by 3%", then closed the game and uninstalled

Stranger In A Strange Land is downright tame compared to a lot of his other stuff. Like it was just, a sex cult, but a fairly vanilla one.
Job, To Sail Beyond The Sunset, and Number Of The Beast were the main ones where it got weird.

heinlein was a weird guy with barely-coherent politics
he hated authoritarians and loved the potential of humanity, hence, Stranger in a Strange Land, but also fancied himself a practical, results-oriented guy who loved the military, and so, Starship Troopers
PoE 1 has a pretty wide variety of environments, lots of ancient cities and temples, underground lava caverns, green ghost ships, alchemy labs covered in brass tubes and green flames and electricity, bright glaciers, etc. This is only part of the first two acts we've seen, so there will eventually be some more variety.
They're both very much inspired by Diablo 2 tbh, so some visual overlap is to be expected

Similar, but instead I saw the nodes to pick from, saw I wasn't looking at all of them, and zoomed out. And zoomed out. And zoomed out. And kept zooming out until I saw the full scope of the Leviathan before I realized there was no stat reset in this game to save me if I went down Whoopsy Avenue instead of Meta Lane and didn't realize it until eons later when I finally figure out I'm screwed.

Medium. It might be the first time I beat the flagship without a teleporter, a cloak, or a hacking module. They hacked my oxygen room and then died too fast for it to matter, I've never seen anything like it.
Did you have the prefire igniter? That thing would be broken with your fitting.
Have you tried any mods yet? That one mega pack is pretty cool, new ships, parts, events etc.
Honestly, the Pre-Igniter probably doesn't actually help that much with an all-Flak build. Flak's main strength is its high rate of fire, so getting the first shot instantly doesn't really help it that much compared to a well-trained weapons specialist.
Regardless, four Flak guns is indeed some of the most fun you can have in FTL.I think the only thing I'd prefer for sheer ship-to-ship memery would be double Vulcan with a Pre-Igniter.
