Specifically, I found The Merch from January 5, 2005 was missing. I found the newspost through Google (which gave me the date), but the link in there only lead to the latest comic. Typing a direct URL to the comic for that date brought it up though.
Someone in H/A said the first Fruit Fucker comic is also missing. I think he may have meant the first one showing the Fruit Fucker though.

Couldn't you make an html file with the bar, update them all once, with an include tag inserting the html file into there, then whenever/if something changes, just change the html file?

I think they just decided not to finish up the "We're Right Awards" that year. Check the newsposts on the day it should have appeared.

If you click next, you get 2002-02-15, which is "A cautionary note". If you try to pull up a direct link to the 2002-02-11 image, you get page cannot be found.

I noticed that the comics for 4/16/04 and 8/23/04 are missing in the archive. When you read the news post and click on the comics url it links you to the previous day's comic.
The archive is also missing the "EB Games EXPOSE" comic about the various quotes from the EB employee handbook and the PA crew's sarcastic remarks to them. Not sure when that was though.
The following is an incomplete list of comics that are not in the archive, but I found direct links for, this includes some of the comics already mentioned in this thread. It is incomplete because I forgot to copy down the URL for the first several I found, at that point it hadn't occured to me to post a list here. I can say though that I was able to find every strip already mentioned. I am still unable to find the following dates, which I'm assuming had comics:
