there was a genesis tng game that i enjoyed, though it had fuck all to do with space ships. you basically landed on a planet, chose an away team, and killed things with your phaser.
has there really ever been a game that mastered the whole flying/space/swimming combat-in-three-dimensions thing

From a whole battlefield perspective Homeworld basically did.
oh yeah I heard about homeworld a few years ago, but I didn't have a computer that could play it at the time -- I should play that
get ready to tear your hair out
it's such a great game but hard as hell
I did ok on Homeworld 2 up until I had to navigate around irradiated space before my enemy did, and the shield craft were slower than the craft they were supposed to protect, but there was no 'match speed' option for groups.

I think the only star trek game I've ever played was a 360 demo a couple of months ago and it was pretty awful

ds9 had equal parts badass and equal parts cheesy crap.
plus by that point i was like 18 and stopped watching star trek.
I also have a thing for farscape
TNG is still good though
BSG is far, far better than any of the Trek series were
every five seconds someone spouts a variation on "HERE WE GO AGAIN!"
