I'm so glad. So glad someone finally cracked this.
I was breaking the characters up in the wrong places. No wonder I could never solve it. Also, I think I might be one of the earliest attempts at cracking the code? Small pat on my back, but major props to the people who did it.
Ok webcomics thread, I tried to do this on my own, but I've hit a brick wall, mentally, after several hours of work.
Has anyone managed to solved the cryptogram in Sleepless Domain? Is there even a solvable cryptogram?
Once Mary took over full art duties, strings of lines/boxes began appearing in the comic, and I went back and noticed the note written by the vagrant, Mark, from the recent chapter: http://www.sleeplessdomain.com/comic/interstitial-3
It led me to believe the strings were a simple crypto-alphabet (one letter for each possible symbol) similar to FEZ, or your papers cryptoquotes.
Near as I can tell, there's 24 symbols, Short, Med, and Large boxes, all with either No, 1, 2,or 3 line inside, with the inner lines being in combinations from Top, middle, bottom. There is also a 25th very very slim box which I think is the FULL stop the vagrant mentions.
I'd also spent a long time trying to "solve" this the way I used to solve Cryptoquotes, by looking for "The" "and" and any one letter words that might be "i" or "a".
I was just guessing that short blank boxes were word separators, but then I realized this was all moot anyway, because there are 26 letters in the English alphabet, not enough for a full conversion.
Then I realized that in Japanese, if you are writing the words out in English letters, you never use q, v, or x. That would give us the 23 + 1 extra for word separation. This whole comic is about mahous, and Mary taught in Japan so maybe it works out that way?
Sadly, nerd though I may be...I don't really know enough Japanese to try and crack it.
I might also be barking up the wrong tree. Can anyone here help me? Or help put me out of my misery?

Why make it complicated?
Any girl can become a magical girl.
Sometimes girl has a penis and is mistaken for a boy.
it's entirely possible the girl in question wasn't out to her family yet when she got the magical girl dream
or I dunno, any other possible combination of how it could've gone down. none of that really matters, it's just great that Mary decided to make a very obvious instance of a trans girl being a magical girl, without having to peer too deep into it all

Yeah, that's what I'm saying. The wording is ambiguous. She might not have been aware of it herself, she might just not have been out to her family, etc., etc.
It does make me wonder if there are any NB magical girls in the sleepless domain universe.

I've been happy to respond to the affirmative in private, but I didn't want to make any kind of post about it until it was in the comic itself. But yes, it's definitely a thing! No, I will not be fielding any specific questions about the physicality of it.
While we're on the subject, since this has also been asked quite a bit: I don't plan to have NB magical girls in the comic, just because there's such a complexity to the ways that can present, and I don't want to give anyone the impression that I think "This Is How I Think It Would Work, For All NB people." That said, I also wouldn't say it's not possible within the rules of the world! There's lots of valid ways to imagine how a system where "anyone who's a girl can be a magical girl" works with NB, but that's not really my place to adjudicate, I think.

It's a simple thing, that panel. I'd love to be able to meet the character, have her be well-written and positive without being pandered to. But even just this one little text blurb from a child feels so important and endearing and wonderful.
