A lot of Josei work has been trending more and more feminist. Kimi wa Pet and Hataraki-man both deal with the conflicting expectations of working professional women. Kimi was Pet has a drama, Hataraki-man has both a drama and anime (not very good). Erika Sakurazawa's entire work mostly features young professional women and the shitty heterosexual relationships they trap themselves with.
Yuri work generally splits into school girl fluff and stuff that are more josei and "feminist", with seminal works like Maria-sama ga Miteru straddling the two. Yamaji Ebine is probably my favourite "mature yuri" author, and her work reflects a more bohemian free-love lifestyle. The best of school girl fluff is written by Takako Shimamura, who has a sensitivity to gender issues but presents it in an adorable slice-of-life manner, especially in Hourou Musuko (Gender Dysphoria) and Aoi Hana (well done school girl yuri). Anime works like Shoujo Kakumei Utena and Simoun aren't yuri per se, but do provide an interesting look at gender dynamics.
Regardless Japan is still rather regressive in this area. I find popular female author Yu Watase's works to be terribly insulting and infantilizing. It's also the reason why I am automatically weary of any VN based anime. A lot of yuri work are also very anti-femist, or at least are shallow to the point of ridicule: I hold special disdain for Strawberry Panic and Kannazuki no Miko for being mind-numbingly stupid but especially popular. Yes I am kind of an elitist.

Her semi-partner is a herbalist, who copes well with her physically outclassing him in every way (their relationship isn't resolved in the anime, as an adaptation of part of a series of books).
But that is a shining beacon of grown-up in a sea of crap.
A lot of Ghibli stuff is fairly mature (family-oriented stuff, which to me is more mature than some shonen crap full of panty-shots). Gankutsuou and Mononoke are intelligent. There is plenty of manga which isn't about SF or fantasy at all - stuff like 'Darling wa Gaikokujin' or 'Sazae-san'.
The one thing I would say is people should realise that this pedophilic undercurrent in Japanese male sexuality is something that many people are aware of and fighting against within Japan. One of the biggest mistakes people make is to take the shitty aspects of a country and assume everyone in the country is OK with it - like the British class system or US militarism.
I had a great epiphany once I understood Japanese enough to enjoy stand-up comedy - loads of the Japanese comedians were complaining and laughing at the same things foreigners did! They didn't think pedophilia, overwork, sexism etc etc were all groovy and Japanese!

I don't subscribe to the distinction between "yuri" = sex and "shoujo ai" = no sex. It's largely a fan created distinction. "Yuri" to me are simply stories from a Japanese cultural perspective that focus in whole or in part on lesbian relationships. I'm hesitant to call any gay-oriented fiction a genre, and yuri can't be wholly contained to target demographic audience. It's very broad and can encompass something as utterly insipid as Strawberry Panic to a great work like Yamaji Ebine's Free Soul.
It's not so much I'm suprised at the popularity of shallow shows, than I am disappointed by the ready acceptance to treat them as good shows. And the reason why I'm expecting more from yuri is that the concepts of sex, sexuality, and identity are rather intertwined. It's much easier to explore those themes in works in "deviant" relationships, but within anime it's more often relegated to "oh ho, lesbians". It's popular not because it focuses on the relationship in any meaningful way but because of the lesbian tease. Certain works like MakaMaka or Shoujo Sect really are nothing but lesbian sex, and I don't have a problem with that. In fact the angst-free stress-relieving sex romps in MakaMaka between the two leads results in probably one of the healthier relationships I've seen in manga.
In the case of Kodomo no Jikan, whatever introspection the work actually has on pedophilia is loudly and painfully drowned out by Loli Hot For Teacher. If KnJ aspired to be anything more than creepy fanwank then it didn't do a very good job of it.
