Multiverse's are not at all the same as randomly taking elements from previous work.
And they didn't pick and choose what to follow. They appear to have picked what they remembered and felt forced to include. I don't know why anyone thought they had to include Azule so Nightcrawler would have a dad but they did and that was silly.
It was also silly that they were like "Well lets use the Hellfire club, but we can't use Jean or the Pheonix, that happens later".
And yeah comics just plain don't work that way.
Those to images you mentioned don't exist in the same continuity. Just the same multiverse.

What makes this even more awesome is that the newest Portal 2 DLC stars the Multiverse, meaning theoretically your level could have been funded by, say, Skynet.

Speaking of dem comic books, I just read through Civil War, and while I definitely see the fairly big problems with it, the premise and some of the small touches were fantastic.
